yes, exactly, she's forced to craft a defense around it. that's her entire job. she has no ability to say otherwise. plus, it's not like this was a completely (legally) indefensible executive order. it went against her morals, but that's not what the job is about. her job is to serve the president, not intentionally obstruct the president with this massive order informing the entire agency no, mr. president!

Elected or appointed officials decline to prosecute cases or defend challenges every day. 

And no, Marti, her job is not "to serve the president", it is to administer justice without respect to persons, and do equal right to the poor and to the rich, and to faithfully and impartially discharge and perform all the duties incumbent upon her under the Constitution and laws of the United States.
