I'm looking for almost anything navy related.  I'd be particularly interested in anything like Sea Dogs, or a more realistic version of Pirates!.  Any suggestions?

Take a look at Pirates Ahoy (http://www.piratesahoy.net/), specifically their forums list.  They've listed the Akella (Sea Dogs) sailing games on there, along with others (including, apparently, one they're making themselves).  They'll have screenshots and info and such for all of them in there.

I was going to suggest Age of Sail, which despite its flaws, was the best representation of a Napoleonic era tall ship sim that I could find.  It was a hell of a lot of fun but could get tedious trying to control everything in a fleet action.

Pishtaco, your game looks like it will be similar to Age of Sail, which is a good thing.  What's it going to take to move "a year or two" to "six months to a year"?

I'm currently thinking of something on the scale of Elite, with a crew and long distance travel, which could take a while, at least as long as I have a day job. If I get sick of it my backup plan is to scale it down to a watery version of QWOP, where the challenge is to make it across the harbour without too many masts falling off.

I'm focusing on a single ship. Perhaps there will be some battles as big as two or three frigates on a side, but no fleets.

Yes, with mods though.

The best though is Silent Hunter 3 with the Grey Wolves Supermod/Expansion.
