The problem with the analysis, as the author noted, is that results are skewed because Nappy participated in many more battles than any other general. 

Yeah, and that's a bigger problem here than it is with the similar use of WAR to study the performance of baseball players.  WAR accumulates with playing time.  With athletes, that doesn't matter as much because, allowing for injuries, playing time is positively correlated with ability--the better players simply get to play more.  With generals, it's not so clear-cut;  there is not always a clear correlation between how good a general is and how many battles he fights.

Seems like a pretty naff metric.

Plenty of arguments can be made that Napoleon was the best general ever, but I don't think the analysis linked in the OP contributes meaningfully to any of them.
